It's because of how engines are clipped. With the latest version the flames produce some heat and are able to destroy exposed parts. It also applies to 2 engines that are too close to each other. If you want to launch it as is, you'll have to use the "No heat" cheat.

Then how can you play with a rocket that has DLC parts? If I'm not mistaken it's been a few versions that the game automatically deletes non-DLC parts if the player didn't buy it.
Anyway, without the cheat I have no solution, sorry.
