Optimisation is not bug, but what I can see you have 4gb ram. It is enough to handle complicated vessels, but this colony ship can be real problem. Part clipping used? If yes, thats probably biggest slow down. There are a lot capsules too- probably too much torque to calculate. And what is on on...
