Did you force close the game? When did that, the game went back several seconds after I reopened it.

Did you have a capsule / probe connected to the rover? If not, maybe it got deleted after 'clear debris'.

Did you play on the same world / quicksave?

I don't know if it's the reason but just in case make sure any object is clearly landed and is not moving when you switch to another object or exit your game. When an object you don't directly control is moving, even just a little, it's automatically destroyed when it touches the planet, the game sometimes identifies wrongly collisions that way.
